A pap smear doesn't always show the presence of genital warts. It is NOT a diagnostic test, it is a screening test for cervical cancer, that can tell a doctor to do further testing. Also, it is a test that is done by humans, and human error can come into play here. Things can be missed with a pap test, but statistically, it is a pretty effective way to detect cell changes that can lead to cancer. All other findings are incidental and should be looked into first before diagnosing anything.

Go to another Dr.! He might be missing them on purpose for some reason, or did you mention this to him? One thing for sure,get this problem taken care of. It can only get worse, if not treated!
